Our organization having contract & working at central spare but some disputes under ID Act running at state labour court in place of CGIT - cum - LCs, how it will transfer from state labour court to central labour court.

The law does not provide for any process to transfer from one forum to another forum. The way out is to plead for lack of jurisdiction of the present forum and assert that it is only the other forum which can exercise jurisdiction.
