if the agreement is CTC basis with employee, then the employer reduce the special allowance to the employer's part of contribution.
where CTC is not in force, employer has to pay his own share of contribution.

Company mentioned deductions and allowances in Offer letter (Cash In Hand). Most of the time company deducting PF of both Ee and Er from Employee salary. So you have to check your offer letter for know about these deductions.

The employer can deduct only employee's share from his salary & remit it to employee's PF account subject to ceiling prescribed. Deducting employer's share of 12% from employee is contrary to the provisionsender of act.
The reason why employer shows in CTC component is to arrive at the Cost incurred by the Company in respect of the employee & this can't be recovered from employee.

Dear Friend,
You have not clarified that you are covered under CTC concept or you are getting paid plain salary on the monthly basis. What are the terms of appointment and what is there in the salary slip, without examining these facts it is difficult to give correct answer. Please share all these details.
FYI, CTC is not a legal concept.
