is there any difference between Bombay & Gujarat Shop and Establishment Act? if so then which is applicable in Gujarat? what forms, registers and Returns to be maintained regularly?

Bhavesh - Clearly, ones in Marathi and the other in Gujarati. Considering Gujarat is not part of Bombay (now referred to Mumbai and a city while Gujarat is a state), the city in Gujarat that you are working/setting up in will have it's own Shop and Establishment norms.
