Kindly guide that Staff is having many leaves in his leave bank as CL/EL/ML etc. Still there is rules to deduct one day salary if staff is getting late more than thrice in a month and he/she is having leave balance. Can we do so in terms of legality.

Late incoming or early outgoing if not authorized and approved by his controlling manager, will amount to absence. Its purely call og the company how many such instances should be allowed to be condoned. For such incidences you can deduct half day for each late/early cases.
However you need to communicate about the same and consider the cultural change issues so advisable to proceed gradually initially allow three instances than after another three months allow two and than only one instance in a month for late early by more than 2 hours. However the same needs to be approved by respective controlling manager, so he ca certify that it is not for official duty.

Having leaves in employee account and attendance issues both are different issues. Where as ,I think its purely a company discretion to mark leave instead of half day deduction .

Habitual Late-coming to Resume alloted Duty amounts to an Act of Misconduct within the Meaning of Standing Orders or Service Rules, as the case may be and Effetvive Management would NEVER "adjust" Leave for the period of Latecoming for any reason whatsoever.
