Our employee was traveling for official purpose on working day and on holiday also (ie on Friday and Saturday) so at this stage are we suppose to give him/ her Comp off?

Absolutely yes, you need to provide a compensatory off. If there is no work he/she would have been at home enjoying his WO/holiday.
