On the collar you can write their employee code which would be easy for identification. Their are many ways for identification like on the corner of the shirt on the back can print their names .

You must have issued some unique numbers to those employees. Print the those numbers, under collar or anywhere, which can not be identified from far but from close look.
Don't print as you see on the back of tee-shirts of cricketers.

Follow the standard Armed Services norms--print/etch the Employee numbers INSIDE the collars [touches the neck of the wearer when worn....so even IF excess ink is applied by mistake, it doesn't show outside].
Usually indelible/cloth inks are used that don't wear away easily just after a few washes.
